Some of the story line for beacons is a bit janky. Got mission to study a beacon after I had destroyed it as per instructions from a previous mission to destroy it, which I did.

Potentially more serious, I had two separate flags showing beacons hinder all research 5 and 10%, after I had destroyed all beacons (to my knowledge) and completely eliminated the Shaktari.

Hey thanks for the report. Please post saves showing these issues.

What faction were you playing? Did you join the Shakturi Axis or choose to fight against them? Did you take over any planets with a beacon on them?

Happened to me too, here's the latest save file: https://fastupload.io/85e99d927fc831e7

I play as Humans, joined Freedom Alliance, defeated Shakturi, and then captured all other civilizations (including my ex-allies). While capturing, I apparently found a planet with beacon, so I get research projects about it and about destroying it, and after that I still have those events, that slows down research.

Actually there are a few more bugs in this save:
1. You may see two of the defeated empires still in the diplomacy screen with 0 planets - worth checking too why they are there. The same with some pirates.
2. After acquiring some abandoned ship (I explored the whole galaxy before that), I received the nav coordinates in the nebula (bottom left part of the map, as far as I remember), but nothing happens - the nebula is fully explored and there's nothing to do, but the coords still flickers on the map.
3. The save is really buggy, it constantly crashes the game. I messed up a little in the game editor (basically created an "ultimate" star system for humans), but I don't think it's related to it. Maybe it's related to the colony policy - I'm exterminating everybody, except humans (don't judge me :-D)
I know the galaxy is huge, which can explain #3 crashes, but my system is quite good - i7 13700, 128gb RAM, Nvidia 4080, game is on M2 SSD.

Thanks, do you have crash logs you can upload showing crashes from #3? Are they consistently reproducible from a specific point or action or are they more random?

Also, I'm having trouble downloading the save file from your link. Do you mind reuploading it through a file-sharing service like Google Drive or WeTransfer? You can also send the save to this address at maxim.k@slitherine.co.uk.

Basically, I load the game, switch to x8 speed and look at the list of colonies, how the population shrinking, sometimes selecting one or another colony at the bottom of the list, which is sorted by population. Sometimes the next crash goes after several dozen seconds (I set the autosave to 1 minute, and not always able to play that long), and sometimes it can be a few minutes. I guess you'll see the intervals from log file names (keep in mind that it takes a few minutes to restart the game). Actually I was wondering if I reduce the size of the empire, would it make the game more stable - that's why I exterminate everybody.

I found a decent save file, when Shakturi was still alive. Though I officially defeated them even before, saw that "victory" screen and etc, but they've left with 0 colonies in the Diplomacy screen, which then got to 1, and in this save you can see 95th manual fleet is invading their last colony. With or without war declaration - the empire stays and the war with them doesn't end (if it was declared again).
Boskara was the first empire and the first war, and I don't have such old saves.

Regarding beacon - the same, it happened at some point during 70-years galaxy war, and I don't have good enough saves to reproduce this issue quickly. I may give another shot to the game soon (especially if some new patch is coming :) ), and I'll try to reproduce this issue.
