I usually give formations different icon colours to establish their ability to coordinate combat. I use this together with the formation cooperation levels, ie army, free support etc. Using these may also restrict supprt assets, like bn artillery vs corps artillery. A general's abilities could be reflected in overall supply and force/HQ proficiency.

Fully agree with that. Its a good way to simulate a "good" commander vs a "bad" commander by giving the former's formations "free support" or force support, while the latter's units all be "internal supprt".
Additionally, you could add events giving the "good" commander positive shock and negative shock for the "bad" commander to simulate inept leadership, chaos and bad organisation.

Yes, that is a good way to do it. Negative shock also tends to "paralyze" formations, simulating breakdowns in command & control & logistics.
