Not all ships have a capacity. Fast transport requires a capacity.

Almost all the Jap ships have a capacity rating so can be used in fast transport missions. Conversely, almost no Allied ships do. I think the only Allied ships that can do fast transport in the whole OOB are the dozen or so APDs.

In AE, fast transport is essentially Jap only.

hm I just select the Fast Transport mission and order the ship selection screen by cargo then pick the ships I want (APD's or DD's or CL's) and hit load supplies, works everytime.  There has to be something else going on where you can't load supplies.
