Barges and Mini Subs, what to do with them?

If you have a ship that has just replenished in port thus spending some ops points is there any disadvantage to undocking that ship and moving on rather than keeping it docked and moving on. I would think that since you spent the ops points already there is no need to tie up much needed naval port capacity to do other things and keep the ship docked.
