In that case I am going to have a very hard time off loading a very large ground HQ at a badly damaged 1 port aren't I?

Yes. A small engineer unit would be better. Just look in the manual at the unload rates for port sizes. You frankly would probably be better off doing over-the-beach unload with a big unit.

Why would port size matter to ships in amphibious mode? Their whole point is to allow unloading over the beach.

If they're in amphib mode, as I thought you previously indicated, then it still will be slow but it's as good as it gets. Unfortunately if they're not in amphibious mode I suggest you unload at a large port and load them again as amphibious before heading to your desired location.
