I've been running a lot of air supply missions, as well, and have not seen any unusual losses when flying unopposed. If the planes are flying over enemy territory, they will be subjected to flak attacks that their flight path takes them over, so you should try to minimize enemy terrain overflights with a clever positioning of your staging airbases. This, incidentally, is a great use for the various Axis Army Airbases.
