In the manual on page 182 says that "One support squad is needed for every non-Support or Aviation Support element in the unit." Is this an error?

I think it means "One support squad is needed for every non-(Support or Aviation Support) element in the unit.", not "One support squad is needed for every (non-Support) or (Aviation Support) element in the unit." And it doesn't explicitly mention Nav support.

Does the island or Atoll stacking limit also include any pilots stationed there?

I do not think pilots are included, but margin is generally quite wide, as units get squads disabled/repaired during gametime. Just by being on the map.
