Just waiting for the patch. MF is unplayable for me right now, between the inability to autoplay the league games and the constant replacement of my selected players by the AI. Other than that, it is STILL the game I've been waiting for for 10 years.

I have not seen a problem with the auto replacement of players by the AI. I thought I was seeing that until I realized that I had not assigned the players I wanted to all of the available formations. That was my problem. I assign the players I want and they seem to stick.

I have seen the problem, it seems to happen (to me, anyway) when the quarterback is injured. The game replaces the injured quarterback with the quarterback who was originally in the depth chart (even though he is injured as well, and there is another uninjured quarterback on the roster). When that happens, all of the formations that had the quarterback who was just injured revert to the original depth chart, at all positions. I just played a game where I had no injuries, and the game didn't do any substitutions, so I'm thinking that it is an injury that triggers this.

AHA!!! I think you have hit it! I'll start watching this closer.

This is correct. I just played a game where the opposing QB was hurt, but just a minor injury. After that point, some formations had the starting QB, some formations had the backup. The weird thing is, this happened to my team also, even though my quarterback wasn't hurt. I'll bet it's because both teams used the same playbook.
