I think the answer to both your questions is yes. The AI does respond differently from game to game, and the different scenarios are not only different in design, but also in resources available to both sides.

To put multiple units to rest, go to the Commanders report, select air units, and then go to the mission setting towards the top right. Click on this and select 4 (rest) and all units will be set to rest. Same process to get them active again but use 0 for Day/Night.

Place one of your naval Task Forces on a ferry hex and use it as a 'stepping stone' i.e. move land unit onto it and then click to attack from there.

I think so. When I have played AI with EF box on I get occasional points, presumably when AI has failed to meet EF requirements?

What sort of attacks are you wanting to do? If it is unit attack then you can select that as a target priority rather than interdiction. A bit more information about what you are doing will help.

I think the reduction in capacity is how the rail damage is shown.

I only play as allies, but whenever I capture hexes with railways they are already damaged, so I assume that it occurs automatically with the change of hex ownership.
