When you start a custom game you get to set Colony Influence Range which in my current is only set to 105%. Wonder if it's this?

To my recollection, Colony Influence Range only affects the size of the territorial claim 'bubble ...

I don't believe so.

If I recall correctly, pirates will only spawn over unoccupied fuel sources, so if you can put mines over all the nearby caslon and hydrogen sources you might be able to block them from spawning in your core territory.

Try creating a new design and adding armor to it before you add anything else, then order that design built in the storm cloud. It may also help to improve your Construction Yard components in the Energy and Construction tree so that they can assemble the station more quickly.
