Checking / unchecking an option in SeaBee isn't enough.... you must always build a new shortcut for the changes to take effect.

Press the 'Y' key.

You probably pressed that key without realizing it. It toggles the rail network display, just as the 'R' key will toggle the road network display.

The game seems to have much fewer graphics glitches in windowed mode. Fullscreen Windowed mode is the way to go.
