I noticed some German units popping up in Valletta long after I had apparently won the objective and cleared it of all enemy reistance. I know the city was completely sealed off, so how did they get there? Can they airdrop in or land by sea? Or do they represent units that had always been in Valletta and simply went to ground for a while and then rallied, failing to be picked up by Allied intelligence until they started shooting again?

It may be nothing to do with the problem you are experiencing but the Germans do get reinforcement in Valletta from Day 2 0800 to Day 3 0830.
Alternately it may just be stragglers that you missed in the built up areas. Sometimes it is difficult to locate units in city terrain.
On the other hand there may be a problem in which case you need to send a saved game showing the problem to Panther Games.
