Strarship Defence?

I finally got to earth. Now the aliens have invaded the ship, and every clip for my partical rifels has gone missing! Is this a bug?

Every mission you use a rifle the clip is considered completely used up (even if only one round fired)at the end of the mission. I hope you carried lots of extra clips. You're going to need them.

you only have the clips your soldiers are carrying for the rest of the game.  Any clips you had at the base when you flew to earth were left behind.  As pointed out by an dbt1949 be sure to carry all the clips you can carry for the last missions
