To me that means the same as stock, unless they found an error in stock.

The problem with stock is that carrying troops and carrying depth charges was an either or situation. I've tried to build conversions in AE that allow switching back and forth without too much trouble. This needs some testing to make sure it works ok.

And TBH, as Japan I am going to choose Depth Charges over troop transport capaicity every time. So many allied subs and so few destroyers to shoot at them with....

Interestingly, the Japanese valued fast transport capacity. A year or so ago, I was asked why the Kitakami and Ooi were not used in the Solomons fighting where their heavy torpedo armament might have been useful. As I was doing the research for AE I learned the answer. Kitakami and Oi were being converted to transport cruisers!! And for much of 43 and 44 they were used as such. Ooi was sunk and Kitakami heavily damaged. Because of this damage it was decided to convert her to Kaiten carrier. All of these conversions are represented in AE.

Fast transport would be quite useful for the IJN in my opinion. That...and well it finally gives the CLs something to do other than act as oversized DD leaders. Any idea as to the capacity of said finished CL transports?
Yamato, IMO the best looking Battleship.

Does this go for the USN APD's also?

From P385-6 of the "Cruiser Bible" we see, for example, that the Ooi and Kitakami carried the full Maizuru SNLF from Yokosuka to Truk in September 1942 (after their modification to fast transports). Also a number of other examples are given, these data were used to calculate the values in the game.

Weren't most of the old flush deckers eventually turned into APDs, AVDs etc?

Also, were there any purpose built APDs, or were they all conversions?

All conversions, although some of the new ones were converted during construction, I think...
