20 second play clock & extra points

I am experiencing a problem in my games. I use 20-second play clock and sometimes when the team that just scored a TD is lining up for the extra point they receive a delay of game penalty. Play is stopped but the team that received the penalty is given 1 point. Then they re-kick it goes through and they are given another point. So they end up with 2 points in a situation were they only should have gotten 1
