I don't know if this has been talked about before, but is there a way to use maps that already have a hexgrid on them. What I'm wanting to do is to scan one of my wargame maps, save as a jpeg and then use it to make a map out of, is this possible or will this not work?

You should be able to get pretty close.  Use the map overlay feature and make the map dimensions similar to dimensions or your paper map.  Now, it might not be exact.  In AT, the hexes are on their side, you map might have hexes with the flat side on the east/west dimension.  Also, a paper map might have rivers going through hexes as oppose to on the border of hexes.  But, with overlay you can get a close, if not an exact copy.

I have ran into a problem, the map is 32 x 32 so how does one scan an image of this size or is there a better way to do this?

Maybe a camera.
 
Or scan parts of it and put them together in a pain program.
