Loading ground troops?

I have been over and over the manual. I can not figure out how to load ground troops. I have ships that can hold troops and cargo, both compartments are empty, but when I try to click on load troops, nothing pops up. SOMETIMES air units do... but no troops. I can no figure out what I am doing wrong.

Also, why is it some of my units (ground and air) on the main map are a dark color and some are light? I have so many questions and I just can not find the answers in the manual. Please, any help at all?!?

Check your TF's and land unit settings. 

Transport TF's can only load land units in Strategic mode.
Amphibious TF's can only load land units in Combat mode.

Some land units are in restricted commands and cannot be loaded at all.

dark color = lots of units
light color = not so much

It's just a quick visual aid..nothing more.

Not so sure about that. I think that "dark" on the map indicates lots of men, not necessarily lots of units. For example, the 11th Division is sitting at Koumac right now, and on my map it's dark red. However, it is the only unit there, so it should be a lighter color by your description. I know it's the only one because I've been bombing and bombarding the crap out of it for over a week, as well as recon over it, and I've never seen another unit.

11th division? If there's one of those in the Japanese OOB, it isn't with Southern Area army. I wonder if the AI frees units from Manchuria or China? [X(]

Yes, it seems so. This is what I've found in the IJA OOB :

Well I've got FOW on so who knows what division landed on Koumac, but every time I bombard them that's the name I keep getting.  They're a long way from home apparently...

Indeed. The only FOW I'm aware of for land units is not knowing what units are there without ground troops in the hex. I think you see the real units on the bombardment screen.
