How does eliminating 2 pirate bases and having one surrender make my reputation 'dubious'? Last I checked, killing pirates was supposed to help your reputation, not make it worse. Shenanigans, I say!

There are quite a few things that can negatively change your reputation. Spies for example. Or sending conquest fleets to take independent colonies. [:)]

Eliminating pirate bases does not negatively impact your reputation, there must have been some other cause. Check back through your message log, as Das123 suggested a failed espionage mission could have had an effect too.

Failed espionage, invading indies, or shooting the wrong guys. Since all those other ships look the same and the aiming cursor gives you absolutely no warning, showing up as "Attack" without any warning that you're about to fire on a neutral target.
