Let us concentrate on one problem at a time.  For the time being, until we can get your Launcher to update your Harpoon3.ini file successfully, I think that simply copying/re-naming your ShipPic.RES file should do the job.

I do not know why your SubPic.RES file is missing.  However, I have the 3.7.0.0 version and always patch with 3.8.0, 3.9.0,...  I always thought that SubPic.RES came with the original game.

I think that I am mistaken regarding the duplication and re-naming of ShipPic.RES file. Check your PMs.

I agree that the installation is a mess with many superfluous files.

OK, after second patching process H3 Launcher started to work as it should so I can switch between various databases including PlayersDB and see right weapon pictures and descriptions. Strange but true...
