What is the difference other than cost of ships and frigates?

It's on p. 55 of the manual:
"Frigates – These ships help defend other ships from being captured when they are retreating from a naval action, and also help to capture enemy ships to be added to the strength of the ships that survived the action."

If you look at the ACWUnits.txt file in the DATA folder you'll see that they have a better initiative and scouting check chance than regular ships, a fact which may or may not be somewhere in the manual.
