Since you had responded in the other thread, I presume you've also disabled all antivirus and similar types of software while running and installing all of the above components, and tried running and installing everything from an Admin user.

Problems with configuration manager likely indicate a corrupted .NET installation. Repairing and reinstalling may not be sufficient to fix corrupted .NET problems. Microsoft recommends uninstalling all versions of .NET entirely, then reinstalling, but some of the blogs I've read seem to indicate that even this may not fix every problem with a corrupted .NET install, and that a full OS reinstall may be necessary. That seems rather grim.

I've been spending the last few days focused on learning more about fixing corrupted .NET problems. I will continue to read about this, and hopefully I'll find more cheerful recommendations.

I've discovered the existence of a Microsoft tool for cleaning up and verifying the installation of .NET. This may be useful:

news.softpedia.com/news/NET-Framework-Cleanup-and-Setup-Verification-Tools-for-Windows-7-117695.shtml

Threads that seem to be about using this tool:
blogs.msdn.com/b/astebner/archive/2007/03/26/how-to-repair-the-net-framework-2-0-and-3-0-on-windows-vista.aspx
social.msdn.microsoft.com/Forums/en/netfxsetup/thread/e9629ddf-ceb7-4acb-89df-8e355884176e

I haven't had a chance to look at this carefully yet, and am unsure of how technical it is.

Don't know if this would help you but when I did an uninstall, I also deleted the matrix folder,(only had 1 matrix game). There are still some game folders left over after you uninstall. So before reinstalling, try deleting the game folder also.

I had looked at some graphic files and this seemed to cause the game to not properly start. Only after uninstaling and deleting the matrix folder did the game reinstall properly.
