Currently, if you capture anything holding cargo (be it a port, mining station or planet), the stockpiles held are still marked as being owned by the previous owner.

Does not the capture of a pirate base imply that the base AND its contents are forfeit? Or is there some bizarre legalistic argument why the state can confiscate or destroy a base but are barred from seizing its contents?

This doesn't make any sense at all. A fix should be trivial, at worst.

Yes, previous owner's cargo should now be in the possession of new occupier. But cargo already sold and waiting for pickup by other empires should be allowed. Would that be an acceptable solution? The capturing of facilities, new in the Shadows expansion, has brought this problem to the front.

By other empires, that the new owner is not at war with - meaning non-pirate factions and empire factions not "at war" status... then yes. Otherwise, I think it should be seized.

Absolutely agree, but not a game stopper. Just the unintended consequences of the new capture ability that I want fixed.

I doubt it. Previous to Shadows, there was no capture of installations - so I suspect there was no design for it.

The cargo red x for owner has died has been in the game all along. I've complained about it without results... When an owner dies, the cargo should be given to whoever owns the cargo bays it is stored in.
