Winning after my team loses morale

I don't really get the point of ending the battle when morale gets low.

An especially difficult to digest situation is when my team loses morale while holding more positions than the enemy. In this situation the battle ends because of my low morale and then it tells me that I won. Why does this happen?

Force Morale is a game mechanic designed to end a battle when it is 'as good as over.' The alternative is to fight to the last man, which can get a bit tedious. But if you'd prefer to play without it you can turn it off from the Command Screen settings before you start a game.

The Debrief screen shows your victory level for the entire map. So you can still be 'winning' the map if you hold more victory locations than your opponent, even if the result of the previous battle was a defeat.
