Ship size limit does not apply to construction ships?

No, but they're built at colonies, so they can be larger.

Yes, it seems that all the ships you build at colonies (rather than at space ports), i.e., constructors, colony ships and resupply ships will take their maximum size from the current base size limit, rather than the ship size limit.
