Works for me:

Start command, create new blank scenario.
Create two sides, target and player.
Select target as your side, place a facility (I used government building). Auto-detect was on by default.
Switch to the player side.
Place a unit with the right missiles. I used the ssgn ohio.
Start the scenario so the target shows up.
Select the ship, manual target the facility, and you should get the weapons allocation screen.
Allocate a tlam or two, select the allocated missiles in the right side, and the plot course button should be enabled.
Plot course will hide the window, and you can click on the places you want the missile to go before hitting their target.
