Lost progress

I went through the 1st mission, which took a couple of hours, and at the end, it crashed with a security violation. The mission was not recorded as finished, so I am forced to start from the beginning again. I am afraid the same thing will happen again. Is there a way to record this mission as finished or to select a different mission, say from the command line?
