I learned (by experience, not by the manual) that the color shades seem to represent the relative strength of the units (air, land, and sea). So, if you look at Rabaul, for example, the airfield and LCU indicator, and sometimes the port indicator are usually a dark red, indicating a heavy concentration of forces. The "lighter" the shade (green or red), the less troops, planes, ships, etc. At least, this is my understanding.

Yep, dwesolick is right on it. It applies to air units, ships in port, ground units, and air squadrons equally. Just remember that the icons are reflecting gross numbers, not combat capabilities, so that a port with a hundred barges (or other equally innocuous boats) in it will have a threatingly dark anchor displayed as though it contained enough carriers, battleships, cruisers, and destroyers to come and eat not only your lunch, but tomorrow's breakfast, as well.
Put my faith in the people
And the people let me down.
So, I turned the other way,
And I carry on anyhow.
