While playing I noticed the missing of french ships after the occupation of Vichy France and Algeria. Since some of them are random or optional, I never got them or the opportunity to save them during ten games.

Shattering units doesn't create xp in case of ground forces, but in case of air units it does.

Have the British been launching Operation Catapult?

Reason being that only if they don't will the Axis have a chance of capturing some French ships on capturing Casablanca and Algiers.

That might be the case, but afaik the remaining Vichy fleet in Marseille and Toulon isn't affected after occupying or operation Anton; I also didn't get any offer to recover them.
