I have somehow managed to change the top right hand corner of each unit. Where it used to be green, orange or red, they are all now black squares with a thin green outline. Is there a way to go back to the what it should be? Thanks.

They have no supply. That's what the black is for.

If duct tape doesn't fix it then you are not using enough duct tape.

Ah thanks for that. I thought it was something I had done as my entire army was showing that. I see now that playing as the Axis in the CFNA game I managed to lose Benghazi to the Allies, which has presumably stopped all supply to North Africa. doh

Correction, I lost Al Agheila, which caused me to lose all supply.

However, I have a new problem - my reinforcements can't cross the boundary at the extreme western edge of the map. I have tried executing my TO, but that does nothing.

Edit: it's ok, I managed to get it to work by re-executing my TO, problem solved
