As in the screenshot picture below, I was able to entrench with two sides, one of which faces the sea and therefore cannot be attacked by land.
Would this facing help in terms of entrenchment when attacked amphibiously via the beach facing?

At the moment it doesn't but I'll make the change, although the attack value in WWI is still going to be nearly zero so it won't make much potential difference here.
Currently the fortification facing is irrelevant for air, naval, artillery, amphibious transport attacks. The fortification defensive bonuses always apply and the only time they don't is from a ground unit attack and when the fortification is facing the wrong way. Then just the entrenchment applies.
So to answer the first question again, the fortification defensive bonuses apply no matter which direction the fortification is facing for amphibious attacks, but for the next build I will amend this to take into account facing for amphibious attacks, e.g. to treat it the same as an attack from a ground unit.
