Just one thing on the new map, there are hexes that are colored like Woods and the interface says these are Plains.
Is it normal?

That's just coloring. Woods with trees are wood

Not only, there are hexes that are clearly stated as Woods.

And according to the manual, Woods give a slight bonus compared to Plains.
Every bonuses to defend the Motherland is important.

Yes that's right. It has trees. It's woods -5%.

The red sections have been removed. Currently the manual removed all the changes and just has the rules.

Nah, as Alvaro said, the green tinge is just a variation of plains.
The exampe in post #4 does have some trees along the south west edge, so that whole hex IS technically 'woods'.
(The green hue can be removed via mods).
