This game rocks. My question: Is there any penalty to air groups that are flying out of airbases belonging to another HQ?

not any more, at first that was the case but not now.

the only reason to pay some attention is if you keep the relationship airbase:command precisely is its a bit easier to spot where those planes are when you are planning a redeployment - something that can be a bit tricky once you have invaded France but is not that useful before then
