When you build on the planet, the ships are built in orbit and can be destroyed while in space station it is built within. Other than that. I usually pick based on how much build queue is there by the Private sector.

Later on your space ports will have more than one construction yard, so they can build multiple ships at a time. That means you usually want to build things at spaceports rather than planets.
