Do you mean if they are full auto or if they are set to another auto-option?

Note that if you manually order them to do something, they toggle to manual and will sit there after they complete the manual mission. You need to set them back to auto.

I've only seen it happen that they sit idle in full auto in the very early game after all your home system is explored to the max level of your survey module and you don't have hyper-drive yet (pro tip - rush both tier 2 explorer techs and upgrade your explorers as soon as possible to find hidden resources).

After you have hyperdrive, they will explore strange new worlds, seek out new life and new civilizations and boldly go where no [species_name] has gone before (and run away from any monsters they find).
