Pirate lives in captured base

Not sure if this is a "bug or a feature", but it seems strange: I captured and repaired a pirate base, but the pirate chief still shows up as living there! I sent two spies to assassinate him, but as soon as I leave the assignment screen, they disregard their mission and show up as "no mission".
The base operates normally, but still shows in the diplomacy screen as the pirate headquarters.
I cannot figure out if this guy is a ghost, or hiding in a closet somewhere, or a glitch in the system. At any rate, he's one tough SOB!

I have the same thing going on....captured the base years ago and the boss pirate is still in hiding.....don't really want to blow up the base as I like where it is...been sending Spies out after him, but so far no joy
I've had a shaded Frigate that is probably him trying to raid some fuel but my bases have too much moxie for him ;)

Same issue here for the last several updates including the new 1.0.4.1 beta. I capture the base and the pirate leader stays in residence and his faction continues to exist and raid me with the occasional offer of protection.

Hilarious development: :
I finally got a spy to try to assassinate the spy chief, but alas, the spy chief captured my spy! They are presumably living somewhere in my spaceport. I think this "captured" thing is just a cover for some sort of super-kinky relationship they are having.
I know this is a bug, but it certainly is an interesting one, and I'm too far into this particular game (my first extended one) to start over because of this...
