The Axis is usually scrambling for supply and most depots do not receive any like enough supply to reach capacity.

HQs increase the capacity of a depot, however, since capacity is rarely reached (even for damaged ones) this doesn’t really matter. Is there any advantage to basing HQs on depots?

Yes, if you build a new depot in a hex which had no railyard (even lv1), the depot's capacity will be 250 tons for the first turn and the rise slowly as the newly spawned lv1 railyard is repaired. If an HQ is put there, the capacity will rise to a couple thousand of tons, which is certainly achievable.

Same goes for any other new depots if their railyard is severely damaged, but that is less critical.

You are correct that having an HQ on a depot will only help if you would be reaching the capacity of the depot if there were no HQ on it. For Axis in early 1941, it is true that often (though not necessarily always - it depends on location of he depot, size of the railyard, and what priority he depot is set) you won't hit that capacity.

If you are 100% certain that is the case, it may be better to put HQs further from the front where the leaders are less likely to get randomly killed. If you are uncertain though, it might help, because there are some cases where you can accumulate enough freight, in particular over multiple turns.
