Investigating troop transport on an established colony

I built a colony, and after a few years discovered the destroyed troop transport.

I can understand the Boskara eliminating the scouting party on an uninhabited planet, but I would have thought a few hundred million Mortalen backed by a planetary admin center and some troops would have put up a fight.

Instead my colony was simply replaced with the Boskara as if the planet had been empty, which is not what I would have expected or think should have happened.
