Are all the scenarios in the base game just TOAW 3 scenarios?

The sequel of the legendary wargame with a complete graphics and interface overhaul, major new gameplay and design features such as full naval combat modelling, improved supply handling, numerous increases to scenario parameters to better support large scenarios, and integrated PBEM++.

Are all the scenarios in the base game just TOAW 3 scenarios? And if not, which ones among them actually utilize the new stuff introduced in TOAW 4 by design?

No. Some - not all iirc - have been updated. The Whatsnew 4.1 .doc in your installation's main folder contains a list with updated scenarios.
