What are they for?

Seems like I should know this, but I am the first to tell everyone I don't know everything :D

If you mean the checkboxes on the doctrine & ROE settings, the scenario designer can use these to designate whether the player will be able to change them in normal (non-ScenEdit) mode. For example block changing nuclear release.
