General Patch Question

Every time I attempt to patch a game using a self extracting patch I can then not run the game as it doesn't recognise the CD. This has happened to TOAW2, JA2, Fleet Command, Hidden & Dangerous so far.

I'm pretty sure someone has asked this question somewhere on this board before, but I can't locate it.

Any help, direction about this would be much appreciated.
