Once I copy the masterfile how do I edit the copy?

Also when I disable the masterfile how do I make a new one for that game?

Open the master file like you would any other game file.
 
To disable a masterfile - go to editor - settings.  Click the masterfile button.  When it asks for the file, hit enter and the file will be disconnected.

Remind me again which file is masterfile, since the one I see listed is a file windows can not open.

You can go to../Advanced Tactics/bin/scenario copy to generic.ptmaster to whatever-name-you-want.ptmaster.

Then run AdvanceTactics at main menu screen load scenario, at load window, change the file-type drop down to show .ptmaster files. You should see generic.ptmaster and whatever-name-you-want.ptmaster.

Load whatever-name-you-want.ptmaster. Now you can edit the .ptmaster file as though in the editor. When your done save it. Remember thats it has same stuff as the generic ptmaster, except for what you change.

few questions:
- if I have masterfile connected, what exactly is overwritten by masterfile ? everything ?

so masterfile is good for start when you create scenario but all aditional changes need disconnected masterfile ?

Most of the time, if you want to have a scenario using standardized unit/terrain/rules sets.
Disconnecting means basically that you've made a "standalone" scenario with nothing reusable. If a masterfile is used everything except the particular scen setup, the victory conditions, the events etc.. can be reused in another.
And if the masterfile is changed/upgraded/fixed every scenario using it will get the changes. Without masterfile you've to change all the scenarios !
Lastly you can only use a masterfile to generate random games (although it's still a little buggy or limited).

So in conclusion the masterfile is your friend ! [:D]

Good point about being able to update a group of scenarios by just updating their masterfile - hadn't thought of that.

I guess what's troubling me is that the masterfile takes precedence over changes made in the scenario (as explained in the erratum in SCC102), so in reality you might end up with a) scenarios with no masterfile or b) a masterfile for each scenario.

Any idea as to why scenario changes does not overrule the masterfile?

I second that - scenario data should override masterfile.
Dunno if it's easily possible but it will open interesting modding opportunities.
