Will the new patch negate play of current scenarios?

Scenarios, no.

Linked Campaigns, no.

Dynamic Campaigns, yes.

Maybe I should have asked about current PBEM scenarios?

There should not be any conflict with current PBEM scenarios.

so my division level winter tempest campaign has to be restarted?

East Front campaigns will need to be restarted.

Rising Sun or West Front will not need to be restarted.
