This has happened to me twice:

US infantry corps next to London loads on ship transport. The transport gets placed in a British fleet, and there fore cannot be moved or unloaded until the British turn.

Yes, happened to me too (against the AI). I consider this a bug though it can be avoided in most circumstances. But when trying to avoid it the player is limited in where he can place the fleet of allied nations and it is easy to forget.

Yep, a bug, and very annoying.  When a vital amphib gets in the wrong nations fleet you will know real angst.
