Where to place a base?

Well where should they be placed.
Taking the tutorial as example I left the Div. base close to the supply point and move the brigade bases closer to the main body of the brigade, not that close maybe some kilometers back.
But is there some rule, guideline, etc. on how I should setup those bases to have an optimal supply chain?

well, one thing we do know, I too am learning, is they are not to be near the enemy!

Notice that the base have a fairly large footprint, that means that it will cover quite much terrain. It needs to have access to a good road network to recive and send supplies in an orderly fashion. Bear in mind that the base will clog up the roads it is places on, which means that you should keep it away from routes that you rely on to transport reinforcements on for example. As mentioned (or tried) you should also keep the base way away from harms way. Choose terrain that can be easily defended just in case.

I tend to put bases in rear area villages/towns that have good access to a good road network connecting them with main roads in the operations area. I used to play COTA as FJ, and will probably play alot of HTTR scenarios soon. When airborne you cant really choose where your base should be located. It drops out of the sky and is then rather cumbersome to move. The base unit will actually leave all the supplies behind if ordered to redeploy.

When you set-up a FUP, doesn't the AI set-up a supply system for you?

I can just speak for the tutorial, there the bases stayed where the had arrived.
"Basing" was on so they thought it's good where they are, still looks strange to have a base that far away.

This makes sense, but I wonder if after placing bases in towns w/road networks and then reattaching these units to their command, will the AI decide to reposition them?

If you leave "basing" on when you issue an order, then the AI will determine the best location for the Base and assign it a seperate Defend order. If you want to do this manually, then follow the advice given by Pergite above. Basically make sure they are out of harms way, near a good raod network ( if possible ) and out of the way from other operations. Try and keep them about two hours drive from their drawing units. Two hours drive depends on the terrain and weather. Over good roads and in good weather this means about 50 kms. In poor weather it might be reduced to 20 kms. If the Base has taken a lot of casualties and its transport capacity reduced, then position it closer.
