I have noticed that BGs that have seen a lot of action sometimes have a red disorganised printed over a squad in the BG screen. What does this do?

That squad will not get replacement men if they are short and you can not disband/replace them in the active BG forcepool. It is a penalty due to loss of cohesion from amount of action they have been in. Resting the BG, especially at night, will regain cohesion and fatigue....
