How do you cancel a retrofit mission only.....

.... i seem to have deleted the desighn they were retrofitting too - and now they just appear to be stuck

Any suggestions?

i should have also said that they are actually 'in' the spaceport

I don't think deleting the design once they have been given the order to retrofit should casue any problem. Are you perhaps experiencing a resource shortage? That will stall them until the needed resource arrives. Check under the spaceport cargo tab. If there is a resource with 0 in the amount column and some reserved that is likely to be it (there could be more than one shortage). To make sure select the ships from ships and bases and check their components. Unfinished ones that require a resource not on hand will cause them to stall.
