I don't think storage of resources is required, only optional and will make the upgrade process smoother.

I have had very little hands-on time with shadows though, so I could be wrong...

Every base I design has at least 1 cargo bay. For one, it makes sense to have one as where do you store the food, etc for the crew?

It especially makes sense so you don't kick the Gas and Minerals overboard before the Freighters arrive... :D
