Distant Worlds Shadows odd glitch

Does anyone know of a way to prevent ships from trying to refit in a shipyard that has not yet been built? I've tried clicking the ship I want to refit, right clicking on the shipyard I want to use, and clicking refit at that base, and it seems to ignore the command. Most odd.
