If you are playing as the Soviets and the AI as the Axis then these are hexes that are flipped during the AI turn to Axis control. The AI has a subroutine that will flip exposed hexes like those in the picture.

If you are not doing a Soviet Player vs Axis AI game, then I have no idea what they are about.

They are not empty. AI vs AI in 1941 Campaign. Hide units, before F12.
