Will the atmosphere change over time?

Will the industry and agriculture of the various regimes affect the atmosphere of the planet over the course of a game?

I would not think so. The time frame is grossly inadequate during game-play. Environmental changes do occur when using nukes or radiation cleanup. The only atmospheric changes that I know of occur during planet generation.

@Solops I wasn't sure if any technologies later in the game might speed up the process or not. My question was based on a misunderstand though, I was listening to DasTactics guides and he mentioned how the colonist changed the planets biosphere and I thought he meant us the player or the NPCs in the game but what he really meant was the colonist before the apocalypse and how you will some times see an event in there talking about how they started to change the environment. I agree with you though since we would be talking about geological time scales unless the technology of the GR was very very advanced the idea of terraforming in that time frame would not make sense.

There is a late tech that allows you to do open farming in otherwise inhospitable atmospheres.
